The fact that bah-bah is alive and u can fight him is probably because Luca keeps messing with the timeline even when you have already arrived in the past, and we can say this by looking for example at the "bad" endings, which never really occur and the story goes on right before the bad ending but with a slight change underlining Luca's attempts at correcting the timeline.
